The Trap is Sprung states "bow a target enemy card. Bow its unit if you are a Crane Clan player". Let's say that I am a Crane player and am targeting a Kakita Kensho-in who has won a duel this turn with Trap is Sprung. Kensho-in could negate the "bow a target enemy card" but would still get bowed by the "bow its unit if you are a Crane Clan player" part of the Trap is Sprung card, correct?

Yes.
Bowing the target card and bowing the target card's unit are two separate bow effects, and Kakita Kensho-in will only negate one bow effect.
