Why doesn't the "half-" part simply modify the "naga" keyword like a "2" in "Experienced 2" modifies the Experienced keyword?

Because that's not how the rules work.
"Half-" doesn't modify "Half-Naga" into "Naga" and more than "ey" modifies "Monkey" into "Monk". Experience levels are a specific type of keyword.
