Does Kakita Furegami's "Set his force to 0" ability count as a force penalty as far as Justly Earned Victory is concerned?

Yes, it is a penalty if the target's Force was above 0 when it was "set to 0".
Setting stats to a value is done by giving it an appropriate bonus or penalty (see here).
