Im sure this is self explanitory, but I wanted to make sure I wasnt missing anything. If I target a bowed personality with an honor loss while Word of Heavens effect is happening, can they seppeku? I would think not because they cant pay the cost of bowing? Thanks.

Yes, they can seppuku if they have any other unbowed Personalties.
The cost of "bow a Personality" that is added to Reactions by Word of Heaven can be paid by bowing ANY one of your Personalities, not just the one involved in the Rulebook Reaction that causes seppuku.
